i agree with the general idea but i think it would need some work. while only doing one quest every three weeks is pretty unrealistic, there should be some sort of time restraint. also it needs to take such a large amount of time that 95% of the population won't want to do it. maybe 1-2 years or something. under the current system it only takes 18 weeks and that does not seem like very long to most players, thus the mobs of jedi everywhere. also the quest would have to be incredibly difficult and, most importantly, you should have to do them alone or possibly with other players who are on the same quest. if you want to keep any realism in the game at all you can't have people running around all over the place yelling "need help with jedi quest" in a time period when everybody is supposed to hate jedi. just some thoughts.

The jedi will no longer be showing off powers in cities and stuff. they will no longer be in the GCW. They will be in their OWN war. DJ vs LJ. It would be a massive secret war that has been going on for decades BEFORE the empire was first formed.

Any change (and one is necessary!) should make jedi MUCH harder to acquire, and preferably, retain. The system needs to be changed so that it doesn't encourage jedi gank squads (perhaps removal of the FRS and personal visits from a CL 500 Darth Vader with SERIOUS penalties if visibility gets too high?) and also rewards people who play more like jedi/dark jedi should. SOE once promised that jedi would be nearly impossible to reach, to keep the jedi plague from reaching epidemic proportoins. Their failure has turned SWG into KotOR.
Actually, bad comparison - there weren't THIS many jedi in both KotOR games put together.
This is a good idea in theory. The problem is that there would be an enormous amount content to be written, and I don't believe SOE is up to the job. However, if they do it they should push all jedi back to "initiate" (I'm a jedi so don't flame, I would accept it right along with you) to do all the quests before earning padawan.
If you were a current jedi and pushed back you should get a couple "considerations" for your investment. Once you reach the rank of Padawan you will get the number of skill pts that you currently have invested in Jedi skills as "Free trains". You should also keep your alt (we've earned it).
The progression through the jedi ranks should be very hard story driven quests (along the lines of the hero of tatooine quests) and they should be made random so that guides are not on the forums.
IE: Kill 10 beasts terrorizing settlers on tatooine. The beast should be a random spawn, and at only 1 location at a time. Something like this that would truly require the dedication of a jedi.
These are good ideas, except that there should be only 1 jedi enclave, and the quests themselves would determine the path you take (light / dark). If you become a Jedi Knight you get that title, if you become a Sith Lord, you get that title. Light or dark side should not determine which faction you join.

Some great ideas, i like, i like.... on a completely different topic, have u ever played Kotor?
