With pub 8 , BH do get blast power in the form of those bomb droids. If you can get a DE to agree to make the R3 versions then you can do good damage in PvE but they are very costly. You will mostly see DEs giving you the adv mousedroid versions.

I had the same dilemma myself, and I decided to go with BH, but that was largely due to the fact that I like hunting and using the scout skills and since I was already a master scout it took fewer skill points for me to go BH than it would to add the brawler tree and learn the unarmed branch. For pure damage capacity I believe Commandos do slightly better, but BHs have a few more finesse skills to affect status of a target. So its a toss up, but now with the reduction of the scout requirement for BH, either would give you some points to play with so if you want to use scout/ranger/CH or ranged combat skills more I would go BH, but if you like melee combat more I'd go with Commando since you'd already have brawler.

I went BH, and believe me it's not worth it. Jedi missions pay an amazing 15k, Half of the time when you find your mark you cannot attack him, it can sometimes take hours just to find him... Commando however, YOU GET TO USE FLAMETHROWERS!!!!!!!!!!!!!!

Go BH. They can take commandos.
The LLC is more accurate than the flamethrower and does around the same damage. You are proficient in 3 weapons that you can actually hit with, unlike commando, with flamethrower only.
You can put a lot of states on your opponents, such as Dizzy, KD, Blind, and Burn.

If you want to PvP, don't do either, as neither class is well suited to it. If you want to PvE (and for some reason don't want to be a swordsman or riflemam) then I'd go Commando. Master Commando/Master Brawler is a good PvE combo.
If you really can't decide, there's always Master BH / 4440 Commando...no one ever uses the HAR anyway so you'd only be losing the Master Commando Box functionally. Though be warned, after you get 4440 Commando you will quickly find that grenades aren't worth it either....and Rocket Launchers look cool but other than being blast damage are not to hot.

bounty hunter is fun if you arent killing anything with huge ham and no resists to adic/electricity

You know, as much a Commando fan that I am, I wanted to come back at you with something for my profession's defense...

I've had the cookie cutter Master Commando/TKA master templatefor about 3 months before dropping itand I thoughtit was G R E A T fun. 
I didn't do much PvP since I'd get my ass kicked by fencers and CMs but it was still a great laugh setting 5 dantaari tribesmen on fire and making knockdown/dizzy with TKA. They just lie on the ground and burn to death! 
Another neat thing about the commando is that you gain tons and tons of heavy weapon xp with flamers that you can save up for later if you want to be bountyhunter - atm. I have 900k xp stored if I ever feel like going that way.
The grenades are just a pain in the bum, but they can give you a lot of combat XP if you killlarge targets sololy using grenades - If I recall correctly the xp generated by grenade damage is purely combat XP so you can quickly level up the combat boxes of another ranged or melee prof that way. (Cost alot in grenades though. You might want to find a friendly weaponsmith that will give a discount on large batches.
The disposable weapons are just a little spice, they don't really have any specific uses atm. They do a great deal of damage in one shot, but the attack speeds are usually 6.0+, accuracy -49 at any range lower than 40mand theyuse a helluva' lot of HAM just to fire - you'd basically need buffs to use them in combat (unless you are hunting worrts outside Espa for fun rofl) 
As for the Heavy Acid Rifle? It is essentially a Flamer that does Acid damage with no DOT. (Illogical, but hey the devs have made many illogical decisions to "balance" the game) that you'll need if you ever go Rancor hunting on Dathomir. Rancors have 100% resistance to fire but if I remember correctly you can still DOT them with the flamer. It's one of the coolest looking guns in the game though, so toting one around makes you feel dead ard' and makes the women faint... *You'd wish!* 
Oh... If you ever decide to do PvP make sure to pick up a nice launcher pistol (which by the way is the 2nd. best pistol in the game imho - it deals good damage, annoys the hell out of melee peopleit'll confuse the heck out of everyone in a 15-20m radius of your target becuase their screens will start to shake like mad from the explosions. 
So why did I stick with it for so long?
Because it's fun to set people on fire and shoot them in the face with heavy ordnance weaponry!
I dunno' how it is compared to bounty hunter though, but I'll find out soon enough. 
Keep in mind that with the new skillpoints cost for BH you can get massive defensive stacks from virtually all the amrksman professions that you couldn't before.
