For me, the most pressing issue is the lack of regular, non-jedi player bounties. This is the reason why most of us wanted to be bounty hunters in the first place. It is what I invisioned myself doing in the game more than a year before the game came out (was thinking about it back in my TSO days).
You asked for only one, but I'll give you a couple others, too.
I love the flexibility we now have with our templates, but I would like even more.

I started working towards becoming a Bounty Hunter back in Beta, and started once again the first day of live. I was a Master Bounty Hunter for 5 months or so before dropping everything but Investigation III,and was extacticabout our greater flexibility which I took advantage of by trying other combat skills. I wished for much more flexibility with our profession the moment I figured out how to decipher the skill tree. For ages we were confined to Rifles, Carbines, Pistols, and LLCs. There was no room to pick up any other weapon skills. We were all pretty much clones of each other. The devs gave us a ton more when they dropped it from Master Scout to Exploration IV. I love hearing about the variety of bounty hunters we have now, but with the changes I'm recommending, we could have even more.
One thing that could be done to make the profession even more flexible is to make the point of entry be tons of Combat XP aquired from any weapon usage. The XP could be the equivalent of having mastered any advanced combat profession.
If that is not the point of entry, I would prefer Brawler Unarmed IV to Scout Exploration IV, and would make more sense. This would make the profession prerequesites the same as Commando and free up some skillpoints we could use to put into any combat profession. Currently I cannot be a TKM or Master Fencer as well a Master Bounty Hunter.
The profession itself could stand an overhaul. Right now it is Marksman +. It is a continuation of all Marksman weapons, save a replacement of Rifles for Investigation. The profession did not have this design until about a week before the game came out. Instead, the profession could consist of Investigation and things like thrown npc and player-disabling traps and wrist rockets.

I am overallpretty happy with BE as it currently is. I think a greater variety of pets would be nice, especially some flier skins and maybe one or two things that can only be Bio-Engineered, not tamed,would be fun. Maybe a reduction in meat quantites required for tissues would be nice since it isnt easy to come by at decent prices, but tissues arent my market really, so thats not a huge concern for me.
With the new force sensitive issues, it would be nice to get BE prerequisites changed to artisan, since we apparantly need that for phase two and three of crafting, and also, it wouldnt suck up as many skill points for any BE/other prof combo that also wants some vendors. But, once again, that would be more of a luxury than a necessity.

Player Bounties. Hands down.
If we got this, everything else would be irrelevant in comparison, IMO. Yes, we need rebalancing, yes, the countless bugs need to be fixed, yes, the skills need to be improved. But. If we got this fairly simple phenomena implemented in a sensible and "fair" but still a way that would make *ALL* players (not just smugglers) get a little excited, I would be eternally happy. This game has far to few consequences - Could all be fixed with this.
