I explicitly stated I did not destroy the base, merely eliminated a spawn of troopers...

I think missions in general should have an indicator that they are someone's mission. Maybe add the person's name in parenthesese after the lair name.
When going from point A to point B, if I come across a faction base, I kill the NPCs and leave the lair. It's what any responsible rebel would do. We don't want our rebel noobs getting shot when they are out hunting.
I do not wander around the outskirts of Anchorhead looking for faction bases. If I come along one while traveling to/from a mission or between missions, I do as I said above.
If someone shows up claiming it's their mission while I'm shooting, I finish killing whoever is shooting me then leave. I throw in an apology, but if they keep complaining, I just ignore them.
I've had plenty of missions finished for me. I've rarely shown up to a base without NPCs there to shoot at me. That's the way life is, so I don't worry about it.

Additional note. If you are getting your faction missions sniped all the time, you should probably consider running them in a different area. Bestine/Anchorhead are pretty bad about this. I've run them out of Keren on Naboo and had fewer problems.

Faction lairs are funny 'cause they're different from creature lairs at least one distinct way. You can tell when a creature lair is likely to have been someone's spawn.
Usually if a creature lair says "Langlatch lair" it's safe to assume that it's a player mission generated thing. If it says something like "Mound." There's a much higher chance that it's a random spawn.
I personally think that the Faction spawns should be titled by the mission name. That way you know if its random or not. OR it would be particularly helpful if when you spawn a mission your name appeared in the EXAMINE window as being the owner of that lair. Hey... I like that.
Either way. Because my time in the field is mostly spent hunting I try to concentrate on my target harvest. If something shoots at me though, it's going down. Otherwise I just wander right past them.
