We have a factioned city on Valcyn, it's called Mos Veris - Imperium. All Imps, no lot swaps and about 140 citizens, here's what we'd like to see for a Factioned City.
CITY WIDE COVERT SCANNING - Make it a structure, placeable only by a master POL. That way you can enforce an all IMP city with militia, or make the footprint of a scanner the size of a minefield.
LET THE CITY BANK FP -Allow players to grind FP and put it into the city, the city can then buy faction items from a special factioned NPC that spawns in the hall (call him an advisor or something).
GIVE FACTIONED CITIES ACCESS TO THOSE CREDITS LOCKED IN BASES - We have the oldest standing base on our server within our city, there's over 100 million credits in maintenance. Allowed the Master POL from the Factioned city to access those FACTION TREASURIES.
ALLOW FACTIONED CITIES TO DEVELOP AND RECRUIT NPC TROOPERS FOR DEFENSE - These could be donated by citizens to a "Trooper" bank and the Mayor can Call out the troops when necessary.
FACTION BUNKERS - Craftable structure that can be placed in defensive alignments for crafters and such to retreat into and fight from. Can't use specials from inside, but you get massive defense bonuses and you can shoot out. Commandos should be effective at attacking these structures.
ALLOW BASE REDEEDS -make it a 50% FP cost or something like that, if a base cost 20K FP, make it 10K FP to redeed. Make it a two stage redeed to prevent redeeding just because it's being attacked, like a 24hr timer until redeed or something.
CITY CHAT - For coordinating Independents and multiple guilds
CITY WAR - We have guild war, why not City War.
ADD A FACTION OPTION TO THE BAN LIST OF ALL BUILDINGS- please

Another idea would be to make city buildings attackable which will create a reason to have them defended and a reason to attack a town. They cannot be destroyed but they can be "destroyed". Meaning that if you are successful in taking a town, getting past the turrets, minefields, militia, and NPC's in the garrison (idea posted above) you get to damage the cloner, the shuttleport, and the city hall to a point where they work at a less then optional level until a master architect comes and repairs them via a new terminal inside the structures. (I don't know if it should cost resources or not.) If they are damaged and stay damaged for a day they will perform at a less then optimal standard. Meaning that the shuttle will take 20 minutes, the cloner will cause random wounds to inflict the person being cloned, and I don't really know what should happen to the city hall. Maybe a bit of a negative to the city specialization?
I know this is just a pipe dream for now but I feel it would add a new level to the GCW and cities themselves making declaring a bit of a big decision rather then a "No rebels within our town and there's nothing you can do about it, nyah" idea. After all declaring affiliation and actually holding up that end of the bargain is a big difference. You could just declare it as a means to get a recruiter but not have a base or scanner for miles around.
I've got at least three different things pointed in Thunderheart's direction right now, and I wait until tommorrow to post the list of suggestions from this thread to the correspondent's forum.
At that point, I'll unsticky this, even though you will still be able to answer.
I took your list to the correspondent's forum, and suggested that Thunderheart might circulate it to the devs as a little bit of "waiting-for-the-meeting-to-start" reading. Who knows if some little nugget from that list might inspire something that becomes a great feature at some point. Thanks all.
