I have just started playing the space part of the game. I am now 1-1-1-1 Imp Pilot.
What is a good ship with which I can replace my government issued Tie fighter?. Seems it doesn't have enough ummpphh to complete the next level missions.

Buy a TIE Fighter and Mark II engine, shield, and weapon (Mid-grade blaster). When you get to 1-2-1-1, replace the engine and weapon with a Mark III (Heavy blaster). You will probably have to replace some or all of your prototype components with lower mass Mark I versions to fit everything in a 20k mass TIE Fighter. The prototype parts are a bit heavy. You may have looted some useable components as well, although crafted is usually better than un-REd loot.
Decent loadouts on a TIE-F, TIE-I/N, and TIE Interceptor can be a tight squeeze, especially without REd parts. A custom order from a shipwright who knows what they are doing will help greatly. Alternatively, you can buy a Heavy TIE, that is a piece of cake to load up until you're trying to use level 8+ components.

Yes, read my sig. Buy the high mass varients of the starter ships. Enjoy the same handlingwith 95K mass.

Quick question... I'm 1111 also and have loaded up my ship to do fairly well, but am wondering if my capacitor is up to snuff at 1099?

More importantly, what is your capacitor recharge? 1099 is more than enough storage. At Ace, my Adv. X-wing only has 893 base storage.

1099 capacitor energy? Sounds ok to me if it is not too heavy and has a decent recharge. What level, recharge, and mass is it?

I'll have to look when I get home tonight, it is some 'miser' one I looted. What would be a good number? is it better the higher the number or lower? I'm assuming higher...
Another question... I'm only 1111 and now almost every mission I've tried, and failed, spawns multiple tier 3 guys... aren't I just working on tier 2? It has gotten significantly harder since getting that last 1 box...

37+ is optimal. but depending on how much energy your weapons use you can probably get away with less. In my Vaksai with a L10 gun I only use a 36 recharge and I can fire for about a minute before I run out of energy (without any overloads). It all depends on your ship, take it up and try a few different caps.
EDIT: Higher is better for recharge rate.

At 1111 I found that 32 was plenty for basic fighting, even without overloads. You get enough to kill 2-3 ships in pretty constant fire without waiting on recharge. Above tier 2, 35 is a bare minimum in my opinion and by then you should be running capacitor overload (I run CO3) which will double your capacity and recharge. At Master in an Adv X, my 35.2 recharge 890 capacitor is more than enough to support my 3 level 7 blasters for a very long time, at least until they fix Weapon Overload 3.

If I had to guess it's either 30 or 32... I think part of my problem is figuring out how to set up my joystick/commands. I have two lasers, don't remember what kind, and when I press 'g' they show up under weapons group 1 and weapons group 2. I have my trigger (joybtn1) set to fire and cycle current weapons group, but it fires both weapons, so I drain fast (sorta). I seem to only have a problem when I'm in the 3rd to 4th leg of a mission... The mission will spawn 2 tier 2 guys and 1 tier 3 guy. By time I take out the 2 tier 2 guys and get the tier 3 guy about half dead, he hyperspaces away and I fail the mission... I thought I would try to go after the tier 3 guy first and have my joybtn5 set to cycle next enemy target but it doesn't work, never leaves my current target. (BTW targeting is kind of confusing...).

Right now I know nothing about droid commands and don't even have one... Is there a FAQ on them? Are they worth it at my level?

Someone here has it in their sig. There should be a thread on droid commands on the first page of this or the Pilot's forum. That will give you a world of information.
