Thread: ALL SPACE MISSIONS BORKED!!!
I'm not sure if this is related but I also can't complete docking station missions that involve escorting a captured freighter. I killed about 2 sorties of A-Wings trying to attack it and then nothing. I auto-piloted behind the freighter I was escorting for 45 minutes and it just kept going. No more enemy waves or anything. Just an unending flight path.
Finally aborted.

If you are speaking of the first Tier 3 misson (i have an Imp piliot and a freelance pilot toon and both are on their first tier 3 missions and both are basically the same thing... capture the ship then escort) then unfortunately it is still bugged as of around midnightish pacific time last night.
I saw similar things last night doing escort missions. Essentially what seemed to happen is the first wave to attack comes in, I kill 'em all. Everything works fine. On the 2nd wave, 3 fighters came at me (and the freighter I was escorting). As I killed each fighter, I got the message along the lines of "Escort killed. 0 escorts remaining" for each one. So when there were 2 left, 1 left, and none left, it said "0 remaining" regardless. After clearing out that wave, the escort would run for a while, and eventually I did successfully complete the mission. It was just REALLY long and REALLY boring in a couple of cases (to the point where I was off killing other stuff within a few thousand meters of the ship I was escorting to keep from falling asleep!) 
I haven't yet run up against an escort mission that doesn't end, nor one that seems to suffer from this bug that fails to complete. It's just a matter of patience to sit there in once case for about half an hour following a ship with nothing coming after us, nothing going on, traveling at a speed of around 130 or so. Booooooring, but it eventually gave a "Mission Successful!" and allowed me to progress beyond that. All missions I did last night like this were in Storm Squadron (took it from 1110 up to 3222 and then called it a night).
