Confirmed. The workaround for this bug is using a ship that hasn't been to Deep Space.
WARNING!! Don't take a valuable ship to Deep Space, if you want it to be aligned neutral ever again.

I travelled to Deep Space and chose to support the Imperial faction.
Later, I went to Kessel and noticed that I was still aligned with the Imperials.
(I am a CorSec Privateer in space neutral on the ground.)
I then travelled to Deep Space again, aligning myself with the Rebels, then in Kessel I was still aligned with the Rebels.
So, in Kessel I am NOT neutral, and I want to be and should be.

CSR Paul V here. I reviewed your ticket in regards to the issue that you encountered with your faction status in space. Please understand that Kessel is a PVP zone, and therefore, you must be declared either Imperial or Rebel in order to enter. You may, however, launch into space as a neutral. I apologize for any confusion that this may have caused you.

My oh my where to begin...
Firstly my intention in this post is not to attack the customer service department. This would be my first encounter with a CSR that was less than helpful.
I'd like to know how to get my factional alignment back the way it was before I went to Deep Space. I could (as a privateer) attack any Rebel or Imperial ship i desired, Kessel or otherwise. Since my trip to Deep Space, where i know alignment is necessary, this is altered. Now, I am either Rebel or Imperial, depending on whichever I chose my last visit to Deep Space.
Seriously though, "Kessel is a PVP zone?" I mean...c'mon, how does this serve me as a customer? Even when Kessel WAS a PVP zone, I didn't have to declare to enter.
Any help is welcome.

How has logging out or waiting for serverreset affected you? Do you get back to normal privateer status after the server reset or a 15 minute logout?

The server no longer resets, and that's problem; no way to find out.

Neutral pilots have the ability to travel to either faction's spaces station and declare overt as a member of that faction for their duration in space. this has no bearing on planet side faction affiliations. however ground based faction association as a neutral pilot, in so much as an impeerial faction neutral pilot cannot declare as a rebel in space, and a rebel faction neutral pilot cannot declare as an imperial in space.

Neutrals: If you are not aligned with eitheer faction you will only be able to join the ranks of neutral pilots of the universe.. however as a truly neutral pilot, once in space you will be able to declare as temporarily affiliated member of either side of the gcw for the purposes of pvp and pve combat encounters. todo so, you will need to travel to afaction affiliated space station and use the declare options at that station.
I was ground/space imp/privateer. got master and wanted screenshots of the Star destroyer.. went to kessel .. came back and all space npc still treated me as imp/imp .. landed .. did things .. server rebooted... launched and still same thing ... i went to a space station and it gave me the option to go overt .. umm i'm being treated as such allready. rebel stations won't do anything..
Csr reset me and all npc in space treated me as neutral.
now .. i've given up imp on the ground as stated above .. neutral/neutral.
Imp stations won't talk ot me till i go ovet.
rebel stations still won't deal with me.
when i go to kessel it assumes i'm imp/imp reguarlsees of being neutral/neutral.
csr's are now stating it's a known issue and don't know when it will be fixed.
Just a friendly warning to freelance pilots.

hmm... interesting. I wonder if i buy a new ship, would it work? I will try this. Thanks for the feedback.

thank you. good to know i'm not alone. 
i had a LONG coversation with the CSR last night. I believe at the end of the conversation, he was convinced that Kessel wasn't a PVP zone... maybe. Anyway, an exchange of email addresses and it appears to be 'looked into.'
Maybe i should Master another profession... that would probably reset it.

I tried visiting a faction space station, but get the 'go join up and then we'll talk' message.
I'm not overt, but aligned with whoever i chose on my last visit to Deep Space

Maybe a fix coming? so i don't have to buy a replacement? happy i didn't take my YT-1300 in...

Ah well, you know what. In the end deep space isn't much to write home about. Kessel has nicer backgrounds, just as good of loot, and doesn't lag your framerate half as much. After a while deep space realy starts to feel like just a static playground with noone else in it. At least you see living beings in kessel. The only benefit i find to deep space is that you can get faction points there fast.
What they need to do, is make deep space like pvp kessel, get rid of the master level requirement, lose the pointless prestige cost, and get some pirates in there, (and lets see some more pirates in kessel too please). Then it will be a place worth going.
