Sounds like a great idea, I would love to see this implimented, but u should still be able to stay in your fighter and help out i think, Now that would be excellent
The thought was some people could man the capital guns and when all the jobs are full in the ISD could also go and fight in there own ship. So yeah some people would be in there fighter.

At this point in the timeline, Rebel cappys are in short supply.....The Rebels arefar more worried about hiding them than scraping with them.....
The only twist I'd add to this? Either a timed interval, like the corvette in Kessel for these runs,or make them instanced.....Objective? Rebel = See the cruiser safely to Hyperspace.....Imperial = Make the Rebel Cruiser Star-food.....

Fleets would be cool but it would be up to the DEV on how much they wound want to program but that would be cool as well but I would be good with just 1 capital ship to each side.
Now the toop transport idea sounds great! If they could shoot more people of to each others ship this would cause even more of a action going on. Causing the POI and quest to go to a whole new level. However this would mean they would have to toss on aboad each ship a large amount of NPCs to help hold off the invaders from the other side. This would cause mroe lag issues. However if the DEV call that it is do able they should 100% do it!!
Also add a quest that could get you ready for being shot over to the enemy ship. Such as you have to destory a training droid or something. They are not going to send raw recruits to an enemy ship if they can only send a few troop transports. This would also make it so people can't all of the sudden show up and massive army jam into a troop transport and shoot to the enemy ship without doing a quest before hand. and I am not saying something hard just a quick simple mission like go kill something inside the ship in a training room or something.
Another idea is make it sothe boarding partyhas to go to the engine room to set the ship on over load. So there is more than one way to blow the ship up. However also have an engineer quest that can make it harder for the boarding crew to use the ships controls or slows down the count down or somethingto that degree.
Also maybe make a way that the ship can be captured. (if possabe just tossing ideas out now) By taking the bridg or something to that degree. And if the ship is being caputred the people onboard can go to the controls and blow there own ship up to prevent its capture.
