This would be my best guess too as to how they might set up mouse controls and it would be rather convenient. And as far as the OnScreen program, I would think that you should still be able to use it exactly as you currently are since JTL is basically just a large patch to the existing program, just like the current publish system.
Having said that, I thought I would recommend the Logitech CyberMan 2 controller. It's selling for about $20 on eBay right now but may be harder to find otherwise. It's basically a hockey puck-shaped contoller with 8 buttons on a large base, as seen at http://www.3dgamers.com/reviews/hardware/CyberMan2/. The puck has six degrees of movement (slides up/down/left/right/forward/back, twists left/right, and tilts left/rigt/forward/back) with sensitivity controls for each movement and very good customization of the movements and the buttons. If memory serves me, you can assign almost any control to any of these (I used mine for racing sims for some awesome proportional driving control). It's from 1997 and was designed for Win95, but Logitech has updated software that should work for current versions of Windows, which I hope is true because I'd like to try mine for use with JTL when it ships.
Hope this helps in case the control options are too limited out of the box.

hmm, my neighbor is around 60% or so disabled due to some accident about five years ago. Well she does have a computer which i must go over and repair/setup for her every so often and a cusom mouse/keyboard for people who are unable to use most of their arm/hand functions. It takes time to get used to but shes a pretty fast typer and shes had it for a year...Im not sure if its compatible with games or not i think its German made and its pretty expensive. If you want the info on a special keyboard like hers i might be able to dig it up..since you seem to be in need of a way to play JTL and such...Now how are you disabled? if you dont mind me asking..I MIGHT be able to find something for you..provided your not disabled completely in your arms...then Im sorry but i cannot help you but will try and urge the devs along with everyone else here to plant something in SWG:JTL for you

Great to see SWG community come together like this and see the need to help. Jabrakt, I too am in similar situation. I'm in a wheelchair with no finger movement and limited arm movement. No pity please. I love the challenge!! Anyway, i use a Kennsington Expert Trackball Mouse http://www.kensington.com/html/1159.html . Doesn't move around desk and has several buttons that can be setup for various features. As for keyboard, I use a couple Slip-On Typing Aids, http://www.brokenbeauties.com/bathing/bathing-living-writing.html , and remnap keyboard.

dunno why were still bumpin if it was answered, but anyways, i just wanna say its refreshing to see how many people have gone out of their way to help a few that have issues with jtl.... reading these forums i was beginning to think we weer all **edit**... guess not

everything is all directx compliant so id bet yes.. you can remap controls to something applicable for you.
I think ive even read in a faq or something that the mouse will be a built in option for controlling your craft.
