There should be no reason any pilot couldn't fly any space craft he has ever cert'd in. There is precidence in this with 'Wrath' Squadron. They were a covert group of Rebelpilots who flew anything they could get their hands on. Come on now, any military simulater for any combat flight group, learns to fly their enemies ship's......no matter what Galaxy their from

The main reason theygranted a second slot for jedi unlock is because its a major change in the structure of your character, that limits you from access to major portions of the game, not simply a reward for time. Last I checked piloting was a 0sp profession, so there's no reason to grant a second toon really.
If they ever introduced a Rebel/Imperial Officer profession (perma overt, ranks higher than colonel, troop control, etc) and tied it in with space (cap ships) then I could see it, but the game is a timesink, and Vet rewards are the benefit for lots of time in the game, regardles of what you do, so no need to give a second slot to pilots solely for time reasons.

I didnt draft out my entire idea - which admitidaly is self serving.
Here's the gist.
As an imperial pilot, i can fly only Imperial navy ships and Privateer ships providing that i have mastered all three privateer squadrons before imperial pilot.
As a rebel pilot, i can only fly Alliance Navy ships and Privateer ships, providing that i have mastered all three privateer squadrons before Alliance pilot.
As a Privateer, i can fly only privateer ships, and Factional ships providing that i have mastered that all three squadrons of that faction before Privateer.
With two additional stipulations.
- I must be a civillian to reaquire the certifications. If i join a faction at any time, i lose the certs of the ships of the opposing faction.
- Should i enter deepspace in a factional ship, by default i am sided with whichever factional ship im flying in. Only when in a privateer ship do i get to choose sides.
Just random thoughts out of boredom.

Being able to fly any ship is a bit unbalancing. I'd say that being able to select ONE ship that you have ever been certified for after completing X number of pilot badges would be sufficient. That would allow me to "go rogue" if I ever chose to, but keep my Bomber or Decemator (when I get there). Similarly, it would fit the precident of Han Solo joining the Rebellion, but keeping the Falcon. It doesn't make quite as much sense if you are going from Rebel to Imperial, but I'm sure that there can be some getting around that.
The biggest issue would be the fact that it would allow a pilot to potentially bring a tier 4 (or Master-level Krayt if you come from Privateer) into newbie missions and slaughter them. But, if you've done the missions 3 or 4 times already, I suppose it isn't that unbalancing.

How so? Look closely at the ruleset i established. At no time could you use a rebel ship against rebels or an imperial ship agains imperials. It mimic's whats already in place really, just allows the pilot a bit more of a ship selection. The only difference is not having to drop a profession, just to fly a single ship again
Heh, i dont expect anyone to buy into the idea, but i do think its a fun one. Oh ya, and it would solve the "Give the YT to everyone" whiners... they just have to WORK for it is all

For starters, it would completely destroy the need for permenant factionally aligned pilots. Why be Rebel or Imperial when you can be neutral and fly everything? Another point would be that it would probably short-circuit everyone's brains. How many posts have we seen asking for more ship slots? And that's just with having one set of certifications. I can't imagine having to choose 3 ships out of ALL the ships.
Simply put, asking for a whole tree (or two) of certifications is too much. It's too big a reward. Being able to choose one ship certification to keep with you would be a valuable reward, while not being too big to be seriously considered.

HA! It would destroy the need for factionally alligned pilots no more than allowing privateers to gain FP in deep space.
