I can confirm that JTL only "sees" one device. I have CH Products Fighterstick, throttle and pedals, and using the CH software can use all 3 in JTL.

Re the quesiton of whether yaw or roll should be on the pedals, I think that's really a personal preference. I've flown MS Flight Simulator since the 80's, Falcon 4.0, LOMAC etc. However, I have moved roll to the pedals. Space does not have gravity or air restistance to mess with and using the joystick for pitch and yaw (really just up/down/left/right) seems okay for me.
