You'd probably want to move on to a joystick. I know there are joysticks with almost everything (besides a few "extra" buttons) right on the stick. Throttle, HAT, and really all your major needs.
Foot pedals for yaw might help too.

Hmm, at the very least you could have it binded so that the mouse controls what the flightstick X/Y axis control, with the up-mousewheel pitching right and down-mouse wheel pitching left... then perhaps have the mouse wheel down be select nearest target, right mouse button go between weapons.
However, you're going to want to have more buttons to bind to, simply because there's more to do in JtL; the special abilities, altering shield strength in different direcitons, etc.
Logitech have a decent enough selection of mice: Clickity.
As to whether your typing program will be 'on top of' JtL, that's something that only a Dev can answer at the moment obviously.. I hope they read this and take steps to ensure that it will be able to go 'on top'. However, teamspeak or some other method might be advisable aswell as anyway, because most people aren't going to be typing, they're going to be concentrating on flying (unless you're flying along side people on your way to a nav point etc.).

Well I'd imagine the mouse controlling the ship's movement would be toggled, much like you press alt in the ground game to come up with the pointer. This would probably let you select the chat.
They have said you can remap all the buttons, just like the ground game, so you should be able to put a lot on the mouse if you have a mouse with many buttons.
I don't see JTL functioning any differently in windowed mode than SWG, as JTL is SWG. It is just an expansion.

OK after reading responses I will give it a bump for dev to read.
People using a mouse will be at a disadvantage to people using a joystick you might consider making the starships.
I do hope the dev's come up the a better solution.
