that is perfectly possible of course and exactly what I do on my alt. but why should pilots with factionprofessions have a disadvantage?
They dont have a disadvantage, they just have to make a (tough) choice. There is a lot of ingame "power" in being able to go to Deep Space as an Overt and gain faction (something neutrals cant do) and this seems to be a good counterbalance for that. Part of the point to choosing a side, is that its more difficult to fence hop and cherry-pick. Just because you dont like that, doesn't make it wrong.
Alright, here's what I did:
- I resigned from rebel pilot and the rebel alliance as a whole.
- I went to an imp recruiter and bought 450k worth (5000) FP, to make my imp fp 0.
- I then went to the imp pilot trainer on naboo and joined the empire by joining the space faction.
- Then, I went to dath, got the quest, and went to do the AT-ST part (by the way, where is the logic in sending an infantry unit to escort a tank?).
- This is where it gets tricky. If the AT-ST is aggroed by something, it won't follow you. Thus, you need to be combatant. Even so, there are rebel troopers on the tops of hills that you can't get to. To hit them, whip out a long range weapon and run up the other side of the hill to get a clear shot. Just be careful not to stray too far from the AT-ST.
- After that, I did the rest of the quest up until the point where you meet vader. You DO NOT have to do the convoy part, since he gives you the deed before that,though I heard it pays well.
- I then went and resigned from the imp faction. After 5 minutes, I went to the rebel pilot trainer on naboo and rejoined the rebels. Then I had to go off and work off the ~-300 faction that I got from killing rebel troopers on kashyyyk.
- After you regrind pilot, you can fly the Jedi Fighter and whatever other rebel ships you want. I was able to completely finish this quest in one day and switch back to the rebels. I just need to now regrind pilot and get some fp to get back to my previous rank.

Thats what ive done, since i dropped rebel id have lost all my pilot skills and wouldnt be able to do the space bit.

I did this also, and having been happily flying my JSF as a rebel pilot for over a week now.
Yes, it takes a droid and not a flight computer.
Theoretically rebels can fly it, but as noted earlier, only Imperials can do the quest. However, rumor has it that there's some bug that's preventing Rebels from gaining the certification for it. Like they are certified, but when using it they are told they aren't? Not sure as I'm an Imperial.
Ok, here's the way it's set up:
Only ground imperials can do the quest.
You must do the quest to generate the ship from the deed.
Therefore, Rebels and Neutrals can not get the ship without going imp first, which is exactly what I did.
Ain't that a hoot? I had 1000 both reb and imp for the longest, just so I can do all 9 corvette missions, and stayed neutral when they were completed. So RotW come out, I tried to get the Vaksai, and got bugged on the quest, then go Reb and get the ARC 170, then go Imp to get the Eta2 surrendered faction after I got it, and got 0. Luckilly, I love to fly and did Vaders exit mission who gave me 1000 fp back =). Now I just gotta fix my reb faction.
