Imperial decree does not allow for imperial jedi. There can only be 2 sith lords in any period.
However allowances need to be made for playabilities sake. Bounty Hunters that kill their own faction are simply pretending to be that faction. A rebel bh killing a rebel jedi is a contradiction in terms, and therefore is not possible. If a rebel kills another rebel then by default one or the other was not truly rebel but is in fact an enemy spy and enemy to the faction he represents himself as being.
There should be a significant penalty to bh spies caught in the act of assasinating like faction members.
If the bh does it in a secluded spot with no witnesses to his actions then it should be business as usuall. However if a rebel bh is seen assasinating a rebel jedi by another rebel then he should automatically be stripped of his rank and faction points. And become a neutral player. A period of time perhaps 1 to 3 weeks should occur from the point that he iswitnessedin the act during which he can not be factioned. Call this period the change of identity time. After a suitable period of time elapses he should then be able to reinsert himself into the faction again as a spy under a new identity.
