If you don't finish a phase quest by the time it moves toa different phase, you fail the quest and have to do it over again.

i don't know if he left it out or not..but the complete answer to your question is that you fail the quest. and when it comes around again, it basically resets, so if you chose to do the same quest you have start all over again, but you can also chose another quest in phase 3 if you want, you will not be locked into doing the one you chose the 1st time around.
