I'm just guessing here. You didn't have it grouped did you? If so maybe that could be the reason. Although if that was the case I don't know why the group leader couldn't just boot the pet.
I have had someone tell me to put my pet away cause they said that it was in the way... I did tell him "so, why don't you put away your gun!". After a brief explanation as to why I use my pet he got the idea... some other group members backed me up and said why would you tell a CH to put away their pet when its their main weapon.
So yeah, I have had someone ask that but it was mainly because they didn't really understand. I think that if you just explain that as a CH its your main weapon they will come around.

i was a CH waaaay back and never had people ask me this, was great fun. kept CH as long as i could til i had to drop it for hologrinding /halo. postCU i respec'd back to CH to try it out, liked some parts but i just got soooo frustrated with sooo many people not wanting my pets to fight with us that i gave it up again. just about every group, and mind you iusually group with friends and not just random MO groups...even my husband sent a tell one day on ryatt "can we try this without pets?" just made me so frustrated because i'm absolutely not as effective without them as i am with them.
now with these new changes i earned back novice to see if i liked it, i did, so i used my token to get MCH back (so that i can concentrate on pet training xp and not my own) and i am loving it. but, so far i've been solo on my CH, in a taming and training frenzy, not grouped. i like the idea of asking folks who say that to put their own weapon away, thanks, i will probably borrow that when it comes up!

Well then feel free to use the "When you put your rifle/pistol/etc. away, I'll put my pet away line" :-)
I played a Beastlord in EQ1 and frequently people asked myself and others to get rid of pets. I usually refused and told them I will control the pet and it will add significant damage output for us.
In SWG there is NO reason to store pets when hunting unless you are using a very annoying pet. I personally wouldnt want to fight alongside Fambaa and other giant pets due to them blocking the view (and shaking the ground) but at the most I would ask them if they could use a smaller pet so the group can see what we are fighting and not have our screen shaking etc.
*grins* I and another L80 were on Corellia, gaining some faction points, when we were asked to be grouped with a L19 and a L25 (they wanted in on the loot, I think.) To my surprise, a little later the 19 starts spamming over and over "Put away your F-N dragon" ( Reptilian Flyer ), taking great pains to add spaces so the language filter would be deleted.
We went on for just a little bit ( I have some patience ), and then the L25 disbanded the group for some unknown reason. Minutes later, here comes the L19 again, adding to her message "Invite me to group and put away your F-N dragon", since the other L80 and I had subsequently grouped.
Sometimes the audacity of other players is just too much to comprehend. Needless to say, we ignored the group request (and the critter request), and let her do her own thing.
The only thing I can think of is that the person may have been worried about your ability to manage your pet's AI in a crowdeddungeon situation.
I remember taking my frenzied choku to Avatar Station during Publish 20, and the area of effect attacks from the Trandoshan enemies were making him really live up to his name. He would take at least a few points of damage from the AoE and then go nuts and attack everything in sight. I finally stored him (voluntarily) because he was pulling more enemies than we really wanted to face at once.
Of course, this was when pet AI was still broken and it was impossible to call off a pet once it was incombat mode. So nowadays this isn't as much of a problem. But some non-CHs might not realize this is the case.
