It happens to me as well, and I believe it is related to the bug that causes items to disappear out of your inventory when crossing server 'boundries'. On Tempest the worst boundry (for me anyways) is when going into or out of Theed. Vehicles dont disappear but revert back to the unrepaired version. For items the way to deal with this is to logout for about 15-20 min., but I've never had the patience to see if logging out would repair your vehicle as well.
What's worse is that the problem seems to continue (even after you log out) until the next server reset. And once it starts, there is a good chance that those items will disappear and vehicles re-damage themselves every time you cross any boundry. I can remember one weekend where Tempest didntshutdown for twomornings in a row...

did you store the swoop before getting on shuttle? I always do. Maybe you had the swoop still out and not stored.
It showed as being fully repaired before I stored it too.
I have a little "work around" for the problem of vehicles "unrepairing". After I repair my vehicle, I store it and call it again right away. Then I can get on the shuttle, log out or re-call the vehicle after it "poofs" and auto-stores and it will retain the repair.
I know it's an extra step when repairing, and not a solution to the problem, but it does save time, credits and frustration. I hope this will help.

I repaired my swoop 3 times and it reverted back everytime I called it.
/shrug
just used my mount instead. yeah my MOUNT remember those? lol
