Yes your second set is much better. The -0.62 speed is a good thing, it will lower the speed stat on the weapon by that much.
Speed stat means how many seconds between attacks, so lowering it by 0.62 secondsmeans you will be able to attack faster.
You are correct, Genosian sword cores are what you are after.
If you can find a sword core scheme, solidifying agents, and yellow cubes then you can get the WS to make the core too.
I am at work at the moment, so can't tell you whether a crafted core is going to be better than the higher quality core you have found already, but that second core is a lot better than the first one.
Yes higher negatives are what you want for speed as that is the modifier applied to the speed of the sword. So if the sword was 4.0 to start with, your first core would make it to 3.6, whereas the better core would go to 3.38 (numbers for example, and aren't representative of actual scythe stats)
As for the labels, you are correct that yellow text means the item has better stats than a normal "white" text item. However in serialised components only the first item in the set gets the coloured text.

In this type of case I have never seen any difference in the yellow labeled item when it is part of a same serial-numbered set.

Yellow just shows on 1 of the set.
Approximate stats for advanced sword cores are:
Advanced Sword Core 42-42 -0.58sec wnd:12% rng:12/12/12 ham:6-6-6
The first set is crappy, can be destroyed.
The second set can be used to craft 2 scythes, 2 cores for a schematic from memorized schematic, run the other 4 cores to produce 2 scythes from factory. This will use 1 use on the 2 use scythe schematic.
