I just trained Intermediate Munitions and got the Medium Warhead schematic. However, when I'm next to my crafting station and trying to use my weapon crafting tool, Medium Warheads doesn't show up. What am I doing wrong??

are you near a private station? can't recall offhand, but if you're trying at a public station it may require private.

Yes, I'm by a private droid/weapons crafting station that I made.

Are you using a weapons/generic tool? It has to be private station or droid with one. The public crafting stations in towns or in the guild halls with trainers will not show the schematic to you
