Unstack them before you put them in.
5 in the factory input hopper, 1 item in the crate made with the 5 tissues.
This is ridiculous, why bother making them stack if you can not use as a stack?
It never ceases to amaze me how many things they break to "fix" something. I do think that they should give a refund on these items, they did not document that well, and it is no fault of the player that they decided not to document these changes.
See I'm with you on the bad dosumentation thing.
Ican see them NOT giving them back but hey for other smiths out there unstack that loot stuff. Because it's always better to add an extra step that can screw up our run to make the game more "challenging"
AnswerB: Some things you *DO* need to unstack, some you don't. Not sure why, but /shrugs that's how it works. I never bothered to ask the Imperial Corp of Engineers why...
I guess, for my example... When making a 300 run ofArakyd Probes(1MM/3EGP each) ... I just make a schematic and run... I do not unstack the crates (doubt it would hold 400 individual pieces in the input hopper anyway, plus the ingredients... not to mention, tearing my hair just trying to put each little piece in!) ... And a few days later... out pops up the 60 crated Probes for the plethora of BHs running around loose the days...
For weapons, I haven't tried much factory runs other than individual components. When I had crated items, they turned out fine... My XG-Mines and the few C12s I've done turned out just fine... And a few other weapons...
I can only guess, since they are not factory crates, the system just munched on it and thought it to be a single solitary item (bad coding to reference more than one since it isn't a factory crate?)

Honeslty though I've never unstacked anything in factory runs and it turned out fine. But then looted components prior to this were not stacked.
I suppose SOE could count factory as "crafting" and since they patched that will not replace on that basis.
But yeah lesson learned
Like I said felt really bad for the guy, I didn't even set the run for him. (I thinkactually I would have felt even worse if I had)
So I'm trying every angle I can to help the guy out
