I was at unarmed 4 working for novice TKA and had 93k unarmed xp. I got bored of it and droped all brawler skills, decided to take up pistol. Well I made it to Novice Pistoleer rembering that health shot stacked and gave unarmed xp if i hit the critter i decided i would go for TKA again.

So I went out of town and killed a worrt and it used the health shot thing and killed it. The message apeared and it sayed I lost 93k unarmed xp. Thinking this was strange I looked at my unarmed xp and it was still all there. So I then went into town to train unarmed 1-4. I trained unarmed 1 and poof all but 1000 unarmed xp vanished before my eyes!

It's not a bug. All types of experience have a cap, that cap is equal to double the cost of your highest next possible skill point. That means if you have unarmed 4, like you did, the cap is 250k exp, because Novice TKA costs 125k.

If you're a novice brawler, the cap for unarmed exp is 2000, because unarmed 1 costs 1000. When you sacrificed all of your unarmed skills, the cap went back down to 2000, it just took a while for it to figure that out. That would account for the 1000 exp you have left after buying unarmed 1.
