I have noticed that meeting up with my groups, if they are already grouped... and /makeleader me that terrain negotiation doesnt help out my group. I have to reform and it seems to work fine then. Also wondering if this is true for terrain negotiation... is there anything else that may not take effect when not starting the group? Modifiers etc...

This is a known issue. You have to form the party for ALL group modifers to be effective. They will be broken if you get invited and somebody /makeleader you.
