if it's an old crate, it could be pre-nerf stuff. the schematic for those are no longer valid.
good news is, you don't have to destroy the crate, submit a ticket and sooner or later you will be reimbursed with enough resources to make more to make up for what you cant use.

Good news indeed. Except if you destroyed a dozen crates of random stuff because you assumed it's gone for good.
i'm not entirely sure, i think certain resources just don't exist anymore, which invalidates current schematics.
crates aren't actually stored products. crates, as far as the game mechanics go, are insta-craft stations. so when the schematic gets voided by an ingredient being taken out of the game or changed, it can no longer craft any objects remaining "in" the crate.
i think the real problem is the accompying email message that instructs owners to destroy the crates. CSR's will reimburse players if they file an appropriate ticket for the issue, i think the email message should be changed to reflect that fact. when it happened to me, it took less then a day to get my replacement resources.
