I think after a neutral gets scanned five times a week and fined 1k credits a pop, it will get annoying after awhile. I don't think this will be motive enough for a neutral to want to hire a smuggler to get through a starport, but do we really want the system to be that harsh?

What if the fine was based on the number of illegal items you have.
What if there was minimum of fine of say $1000 a sliced/illegal item.(The fine of $1000 is completelybeside the point - just using it to make the example). So a player who's not rich is running with their sliced weapon and gets scanned. They get dinged the 1K and off they go. Not a big deal, but annoying, and it lets the player know that "Hey - that's illegal"
The same player may have a sliced armour Composite set - so that's another 8K (6K if you're a Trandosian like me) so that's 7K, hurts a little more, but whatever.
For fun, the same player could have their sliced armour set, their weapon, and OH look, 25 Muon Golds in a crate - 25K + 8K +1K well - it's adding up. Past a certain dollar amount the shooting starts!
This would allow the players to mitigate their fines to a degree.
Just random thoughts at this point - but what the heck!

It would certainly cause a player to be selective in what contraband they do carry, balancing the need for the want

I like that too - eventually, someone who's purchased a lot of spice will need a smuggler to get it home, because the cost of getting busted with it is too high to be comfortable.
This also runs the risk of reducing the demand of spices and sliced equipment, though.
Perhaps the slicing/spices bit should be changed to make having these items worth having around and worth the giant risk someone takes by hauling a suit of sliced armor around.
Maybe something like slicing a gun (in the new system) that only has one setting would give it a second setting, thus increasing that weapons value tremendously. Just thinking out loud here.
Bottom line, its a fine line to walk between having smuggling worth it to the playerbase and fun for us, and not having it worth the hassle to the playerbase and leaving us with nothing to do. Anything will need to be tested pretty heavily to find that right amount of balance.
