I did an RE on a lv.8 engine the other night, and I got a 5% bonus to all the stats. I thought the bonus you got was supposed to be equal to the RE level of the parts you are using (in this case 8%, not 5%). Am I misunderstanding how this is supposed to work, or did I do something wrong?

That is correct. From the Guide to Reverse Engineering:
Level 1 components: +1%
2-3: 2%
4-5: 3%
6-7: 4%
8-9: 5%
10: 6%
Level 1 components: +1%
2-3: 2%
4-5: 3%
6-7: 4%
8-9: 5%
10: 6%

No that is incorrect. The RE bonus is based on the tier they are in, not their RE level.
For example
lvl 1 comps get a 1% bonus
Tier 1 comps would get the 2% bonus (I believe this is lvl2 and lvl3 comps)
Tier 2 comps would get the 3% bonus (this should be level 4 and level 5)
Tier 3 comps get a 4% bonus (lvl 6 and lvl 7)
Tier 4 get a 5% bonus (lvl 8 and lvl 9)
and Tier 5's get a 6% bonus (lvl 10)
I me be slightly off on which level goes with which tier, but you get the point I think.
