This may sound like a dumb question so forgive me but, is it possible to sell a ship that is ready to fly, or do you guys just put the deed and all components in a bag and sell the bag? I have heard of people selling complete ships but I do not understand this.

If you're also a pilot you can redeed any ship that you're certified to fly. I'm pretty sure you can redeed it even if it still has the components in it. Since I'm also a 1111 privateer, When I make 2222 I could take my Dunelizard, redeed it, and sell that. Or, I could take a Syck chassis, put it in the starship terminal, load it up with stuff, and redeed it.

I loaded up a Z-95 then tried to re-deed it, and it said "you must remove all components before you re-deed this ship." Am I doing something wrong? Obviously I can re-deed just the chassis, but it won't let me re-deed a fully loaded ship, or so it seems.

No, unfortunately you can not re-deed a ship with components in it. All components must be removed before re-deeding.
Yes, some Shipwrights are selling ships in a bag with components, so it is ready to fly.

People sell the blueprints and all componets needed to make it fly and kill.
I do the full packages at a discount.
