I searched around and was unable to find this in the RE guides. I apologize if it's been asked before.
How do hitpoints play in to an RE'd item. For instance, my RE Level 6 reward engine has experienced serious decay (down to around 60 HP). If I have my local shipwright RE that engine with some other engines that have higher hitpoints, will it take the highest value?

As long as your reward engine has not already been RE'd then yes you can restore it with new higher hitpoints and maybe improve upon other stats as well. I recently RE'd my level 8 Borstel reward gun which had been used and abused down to minimal hitpoints and it has been restored very nicely now to 760 hp with lower mass and better damage. That is the beauty of RE.
