You also have to remember that just because you are certified to use them doesn't mean you can. I may not have a bunch of level 5 stuff just sitting around waiting to be installed in my ship. I may not have the cash to go buy them when I qualify to be able to use them. But maybe I could fit in a couple new level 5's and a couple new level 4's to replace my level 3 stuff I had before. Still a big improvement without using all level 5 parts. And as was mentioned previously maybe after throwing those two level 5 guns in you don't really have room for the level 5 reactor, capacitor, shields, etc.
