I am at a cross road I can Master at Marksman or Rifleman. My goaled it to become a master bounty hunter so I will have to pick.
1. What are the advantages of become a Marksman instead of a rifleman, and vice versa?
2. Can you actually be a better bounty hunter if you are one or the other?

Thats rather a moot point isn't it. Anspecific eliteprofession versus a general beginner profession.

Yeah I never really saw the point in master marksmen. To broad. Pick one of the three and go with it.

If you are getting things from carbineer, rifleman and pistoleer then its a good idea to master marksman, but apart from that dont bother. I've mastered marksman, but I'm Master Rifleman, x44x Carbineer and x4x4 Pistols.

Just curious: does that make you CL80?

Getting Master Marksman IS a valid choice. Why? If you intend to utilize to various degrees as many Ranged Professions as possible. What it gives you is much higher Accuracy than any BH or Commando template can hope for (not counting tapes for any example for any side of argument).
Common example:
MBH/M.Rifleman/Pistoleer 0404
Gen.Ranged Accuracy +215 <
Gen.Ranged Speed +55
Ranged Def.: +235 <
Melee Def.: +165 <
M.Marksman/M.Rifleman/M.Carbineer/Pistoleer 3404
Gen.Ranged Accuracy +260 <
Gen.Ranged Speed +55
Ranged Def.: +195 <
Melee Def.: +130 <
If you want balance, then go for the BH templates. If you want to totally excel at hitting hard & fast at ranged fighting, Master Marksman is a valid basis. Lethal Shot isn't good for much, however.

MBH/M.Rifleman/Pistoleer 0404

Actually I'm still tweaking the template and have currently 4442 in Carbines, but I intend to drop to x44x for the FS boxes. I'm still CL 80 at the moment, but I'll post if that changes later on.

Im Master Marksman, Master Rifleman, Master Bounty Hunter, 0030 Carbineer, with 0 points left. Gives me good speed and acc. I have dropped and regained Master Marksman a few times, and to me I have to have it. It makes all the difference in pvp.

MBH/MM/MRM/xxx3pistols is a good one too....

I have master marksman, M rifle, MBH, pistol 0001and its great for accuracy and some speed. Also, I can use decent carbines (with the carbine line) like the proton carbine gives me 500+dps.

With those 2 examples, you wouldnt want to go with master marksman. That added defense is worth more then the accuracy, espically in PVP situations. You dont get any more ranged speed so you dont hit any faster. If you just went with raw numbers, the MBH template beats the 2nd example by 30 points. If you have a higherdefense but loweraccuracy you just make up for it with foods/tapes (and vice versa), but if one template is beating the other out by 30 points...you go with that template if you're looking to min/max and make adjustments with addons later. Now dont get me wrong, theres nothing wrong with master marksman. It has some nice bonuses. But in that example, its a no brainer. Higher total bonuses + Adv crit shot + Stopping shot + Adv Head shot + Snare + knockdown + 65 meter range (longer with cyber arms) = Good freak'n template (until something gets nerfed lol)

shock you also miss the fact that you have many more specials with the second template. It may have less skills but being able to hit any unarmored section in combat (especially vs cybo-troopers) is a blessing.
Also with dimishing returns in the higher defense ratings it does not add nearly as much as the first 100 points of defence. (ie the difference between 235 and 195 is minimal)

I go against the status quo. I always have. When I joined in Feb.2004, I was trying for either Master Commando or Master Bounty Hunter. I went M.Commando and held onto it until the CU screwed Commando HARD.
My favorite professions have been the Non-FOTM ones. Carbineer, Commando, Bounty Hunter (Pre-CU).
Now, when the CU hit, I did have MBH / M.Carbineer / Pistoleer 0404. It was a very effective, very well rounded template as you point out. But Hunting Jedi is pointless now. They are everywhere. We can't stop them. Also, I got bored with it. It was too easy. But most importantly, being a Bounty Hunter does not paint a picture of what a Stormtrooper should be. The Marksman-based template I described could.
My character hits harder, but suffers a bit more of damage, but only from Melee. Even then, my Stormtrooper Armor lessens that damage. The BH templates with +190 Melee Defense is quite nice against my current +130 (with no Rifle/Carbine Defense). But it doesn't matter. A Stormtrooper isn't a Bounty Hunter. He is an infantryman in service of the Imperial military, not the defunct Bounty Hunters' Guild.
Plus, I do more damage with my ranged attacks. +45 to Gen.Ranged Accuracy alone is quite nice, IMO... before any enhancements.
