I just tested it, they work while prone EXCEPT for Retreat, Form Up and Boost Morale.
No SL commands work while under cover.
Sucks...

Also I tested Cover out.
It breaks within 15 meters and you must be more than 20m away from anyone to go cover up.

speaking of squadleader...I'm loving the terrainnegotiation mods you get from them...quick crawling under cover

gave my brother a pair of +7 to group terrain negotiation boots (convinced him to be the SL ^_- ). As I have no terrain negotiation at all I notice the normal boost SL gives and with the boots I move around much more efficiently while crawling
