This is my way.
- Type you message as normal with some text you want to have a link on (i.e "my neat thread")
- then click on "Edit As HTML" to the right of submit post.
- When in the HTML edit mode, find your text for link. itwill look somthing like "<p>some sentance with my neat thread</p>"
- Dont remove any of the formatting from the text i.e. (p) (/p)etc
- Around "my neat thread" put in <a href="paste link here">my neat thread</a>
I have noticed that when editing a thread after posting that clickies are removed. And if you switch to the Graphical editor the link will be removed as well

This is an excellents guide.
One suggestion, before going into graphical editor select the whole post and copy it. Then after you've done whatever you need to do in graphical editor go into edit as HTML and paste the old post below the new and improved post and cut and paste the links back in and erase what you don't want. If you tend to write very loooong posts (yes I mean you) then copy the original post into notepad and work from there.
Personally, since Lithium loves me so much, I always copy all my posts before hitting the Submit button. I hate it when they get eaten.
