Sometimes a disconnect/reconnect will solve it, or just taking the shuttle or loading to a new planet.
Also, try switching your /loot and harvest command.
/loot;
/harvest xxx
I don't know what causes that bug, but anything from NPCs to backpack items to harvesting structures can appear when you try to use your macro sometimes. At some point, though, it was something you tabbed through as a target or clicked on manually.
Even switching the loot command above the /harvest doesn't always seem to help.

You are not the only person with this problem. It seems to be a bug. I dont have this problem, but here is an other thread to this problem

Thanks for the replies 
was starting to think i was going mad or something. never had such trouble with a simple macro before. I'll try your suggestions and see if that works. If not i guess i'll have to live with it. Simple bugs like these are probably a real low dev priority with the combat upgrade coming up.

I have never actually run into this problem. I have separate loot and harvest quick keys so that i dont try to harvest npc's and don't try to loot creatures with no loot. I just kinda know which creatures i should try to loot . My 2 cents

good point. Maybe the loot command is interfering with the harvest command. /loot sometimes bugs anyway and dosent loot so i wouldnt be surprised. I'll try separate commands also and see if that does it
