Do trenches eventually fill up?

all the cities i've seen are perfectly flat, and i've never seen empty land like that...?

Terrain is static. The coding doesn't really allow for majorchanges; even houses adapt to the terrain where it is placed. The best thing I can suggest as far as city building goes in regard to trenches is to get to know the land and what can be placed where by using deeds (without actually placing them and ESC out of the placing window) and mapping it out when necessary.

It's very hard to find a completely flat, place-able area of ground to support a city. It depends on what planet you are on, though. Corellia is horrid as far as ditches go, Rori has lots of valleys and streams, Naboo has many hills. Sometimes you can get a general idea of terrain from the planetary map, but nothing beats serious scouting and mapping.

For my city on Corellia I had to sit down with personal harvester and graph paper and literally map it out square by square to make the most of the buildable land in our city radius. Even that isn't 100% reliable as different deeds have different "footprints" used for placing. An area that supports a harvester may not support a house and smalls may place where large houses can't. Once you have a plan, though, it's important that everyone in the city sticks to it. Our city is well-laid, but I've personally placed (and then transferred the structure) about 90% of the houses myself.

What planet are you trying to find a place to set up on?

I have my militia steer citizens clear of the trenches. They make nice roads.
