OK, there are a few house in my city that I would like removed. The owner of the houses has since deleted the character, although the houses are being used as storage by their friend. Said friend hasn't logged in in like 2 months. Should I have the CSRs remove the "abandoned" houses?

well, it's not just a matter of if you should have the CSRs remove it, but if you *can have* it removed.
if the char that owns the structure is deleted, then the house should poof long ago. if it hasn't, you *might* be able to talk a CSR into checking. if the char simply hasn't logged on in ages, then CSRs won't even consider it.

Actually, I have already had one removed. I accidently sent it as a /bug and I guess they considered it a bug that they fixed. When you add the person in question's name to your friends list, You get a "Invalid Name" or something like that.
Honestly, SOE really need to do a cross reference purge of structure owners and deleted toons. I am sure they would be amazed at the amount of stuff that can be removed from the DB.
