Ouch, that sucks. The devs should implement houseboats or something, that would rock.
Moving all uneeded buildings from the area was a good start. I imagine all of your citizens know the situation, so it might be a good idea to send out a citywide email and appeal to them to move into small houses, which would free up some space.
If you still can't get it, then you might need to start a new city

Just remember, that the most important things inside the city limits are the citizen residencies, and the houses of any crafters.
Everything else can go outside of the city limits.
Consider that the most important parts of a city are the cloning center, cantina, hospital, shuttleport, mission terminals and trainers. These can all be centered on the edge of town with the most land space.
The city 'center' is nothing more than where the city hall is, it doesn't need to be your 'economic' or 'civic' center. You can center that anywhere within the radius, and build around that point. Even if a lot of buildings and factories are outside the city limits, its not a problem.

Already moving stuff outside town, just wondered if I was the only one that made the mistake and how did others solve it.

We are on a peninsula at the northern tip of Naboo on the ocean. The north and west zones of our city go 100m into the water, but stretch fulling to the west and south. We planned it this way in advance because we were not sure we would meetclass 5specifications, so we wanted to make sure at class 4 we would own the beach. It worked out quite well and we have plenty of room for our 105 citizens as well as plenty of more room left over. It's all about planning, but once you drop the city hall, you are stuck with what happens. Only way to fix it is to pick up the city hall and start over again. This is not suggested.

How many here created a city in the start and did not read the guide about Player Cities? Me and my friends was happy when we finaly constructed a cityhall deed so we could start our own town at the beach, everything have been nice except for one thing: We losing citizen zone area to the sea, we placed it to **edit** close.
Maybe 40% is water and now we made a deal with a other town to merge under one flag giving us a grand total of 140 citizens, this is a urban planers nightmare to arrange 
Have anyone else placed their hall in a really nice location and afterwards found out that some of the area around the town cant be built upon? Did you figure out a way to get more out of the area the city could build on?
Myself I started to ask the pa to move there halls outside town, other none citizen buildings is moving as well, also small house will be located closer to the center and larger on the edge or just outside if the zone get filled up.
And we are not ready to start a new town just yet

I made all our civic near our city hall
this way.. I never had the problem of "civic" poofing on me.. unless the center of my hall is not the center of my hall anymore.. (like some people suffer) it is not too bad now.. most of our citizens are doing well.. there are some areas to the east that makes it hard to build.. steep hills
but it does look good and give the city its name.. spired rock
