Is there a combat related way of taking over a city and installing a new mayor? Also, can the mayor reject new settlers from coming to the city who might endanger his power? Or maybe bana guild from the city?
Basically, what stops are in place to prevent an unwanted person or persons from trying to come in and control your city?

- No, there's no way to take over a cityother than to vote out the current mayor using the voting system.
- Yes. What you do is enable zoning in the city, which means that the only people who can place structures in a city are those whom you (or your militiaif you have one) allow to do so. However, once they are in your city, there is no way to eject them, so choose your citizens wisely.
- I'm not familiar with banning guilds from my city, so I'll let someone else answer this one.
Good luck!

Well, then is it theoretically possible to ban a citizen from the city hall, then basically not allowing them to vote?Or to make the city hall private allowing no one but the mayor and possibly staff from entering?

No, you can't ban people from the City Hall. That ability was removed to prevent griefing, i.e. preventing people from legitimately voting you out of office. Player Cities aren't meant to be dictatorships, and the system of voting is meant to be a free vote.

YES and NO. (the NO has already been answered)
YES,if a player is granted zoning rights prior the next "City Update" time is reached and within that period places additional houses and /transfersstructures to other players and gets them to outvote the incumbent mayor. (probably easier to do with less populated cities)

If zoning rights are enabled, only the Mayor or militia member(s) may allow players to place houses/structures within a city. Banning a player or Guild from a city is impossible at this time.

The only way to stop them is to not permit them into the city in the first place. Once you have them in your city, you have them and nothing can be done.
There are Player City changes in the future.

I'd hardly call that technique "combat related" though. Not a single drop of blood needs to be shed.
