Right now my guild has homes around a small lake on Naboo. When I go to place the City Hall will it have to be very close to the homes that are set, or can the residents go intothe city hall and declare their residence there?

Well over 50% of the house as well as the terminal has to be within city limits (might be 3/4ths actually) in order to be declarable. If they are within 150 meters from the middle of where you plan on putting the city hall then you don't have anything to worry about. Just make sure you have at least 10 of the citizens online soon after you drop it so as to declare their residence and become a citizen or walk inside the home if they already declared in it.

You are going to have a problem placing a city hall on Naboo on Ahazi though. I tried it yesterday and it was capped then.

Yes its been capped for months far as I can tell. I can only hope tho *crosses fingers*
