If some people insist on being safe in the middle of a Galactic Civil War, then you can add a toggle for them that will keep them from entering player cities accidentally. You can do it the same way it is done for battlefields if you like.

So that eliminates very large chunks of each planet for those who do not want to belong to the GCW.

Large chunks? You're nuts. How many of these "do not enter or be warned" cities do you think there are going to be?

Besides, when did citywarning have to have anything to do with the GCW? Think of a city that warns on sight as Nym's stronghold on Lok. It's pretty much off-limits to anyone who Nym doesn't like. The KOS you there. I don't see anyone complaining that they can't go into Nym's because he doesn't like them, do you? If you want to run around there unmolested, you have to get on his good side.

The exact same thing applies to player cities.

In any war.. (I hate doing this.. using real life) the neutral usually tend to get the blunt of it.. really.. think about it.. more innocent people are being killed... same in the movies.. it is a galactic war.. neutral can't be all "invulnerable" this is from a person who doesn't PvP

I know when I venture out from the NPC cities... (as a neutral) I can get kill by almost anything out there..... even a krettle..
