Hmmm...tough call.
I have 2 toons - one is MBH, Master Carbineer, Pistoleer 0003, the other is Master Smuggler, Master Pistoleer, BH 0004 (for eye shot).
If you go after Jedi mostly, having Stopping Shot from the Pistoleer line is invaluable as it gives you a good root attack. Hit a Jedi with it, stay beyond 32 meters, and they can't fight back with their force powers or LS at all (they can still use ranged weapons though). However, in large group PvP, I find the carbineer's AOE attacks to be more beneficial as you can attack multiple people at once. Also for lower-level PvE mobs this is helpful.
So really, it depends on what is more important to you - hunting Jedi or group PvP - therein lies your answer.

Should I get stopping shot instead of doing 4400 carbines? With carbines I can wear Katarn armor. My template is MBH/MR/4400 carbines, I could go MBH/MR/0044 pistoleer. Whats better for PVE/PVP/jedi killing?

How about not wearing Katarn armour? Instead wear armour that is more fitting with the time-frame of the game (i.e. Katarn armour is 20 years old by the point of SWG). If you do this you're supporting your local armoursmiths too rather than using non-crafted kit!

Plus, the innate bonus to energy protection inherent in recon armor is great when fighting Jedi. Katarn is nice for looks, but I prefer a nice set of Mabari anyday.
Anyway, with master rifleman, you've got full mitigation for recon armor. And with MBH you have full mitigation for assault armor. When fighting Jedi, energy protection is key. Go with recon armor. When doing PvE against creatures, go with assault for the extra kinetic protection. I wouldn't bother wearing any armor for which I don't have full mitigation anyway. If you really want to wear the katarn armor, then carbineer is a good way to go. But, with recon and assault, you have all your bases covered, really. Wearing a suit of armor without full mitigation is gimping yourself. Especially if you plan on hunting Jedi.
BTW, as an aside, Mabari is more than 20 years old, too. It was worn by Zam Wessel in Attack of the Clones. I think it's the best-looking recon armor, though. At least until the Marauder stuff is put in. I haven't seen it yet, but apparently it's pretty cool. We shall see. It will take a lot to beat my Mabari.

I personally went with Carbineer, but still have yet to take time to figure out what lines would be useful for a MBH/MP.

As for which lines in carbineer to take 0/4/0/0 is manditory you pick up Leg shot and cripple shot. Leg shot is a very nice damage shot and cripple is a very nice snare not to mention you get oodles of general ranged accuracy. as for the other line personally id proabably take the third line you get charge shot which is a ranged knockdown and suppression fire which can be nice if you aggro to many things and need to run like hell (note suppression fire is made to be fired over and over again to keep them slow). And you pick up some ranged and melee defense.
