The best skills somewhat depend on what you use the rest of your skill points on.
For example: If you put some of your skill points into smuggler: dirty fighting, then you'll find that all your pistoleer specials are basically useless if you have a good enough gun.
If you want to know what the best pistoleer skills are within just our class though, go for Pistol Melee Defense 1 (2 is broken), Stopping Shot, and Fanshot. Fanshot is my personal favorite.
