There really isn't a "best" one, it always depends on what you are going against and what resists and armour it has. Carry a selection, /examine whatever you are going after and use whichever pistol will be most effective.

I have to agree here. I usually carry a Republic, a DX2 and a FWG5 examine the mob you are to attack and pick whichever weapon would be best.
I check all my weapons dps here and that way I can gauge which weapon is better...by a certain percentage (calculate rough addition of AP in there) and then you can gauge which weapon to use most of the time, and when to switch.

Here's the list of what I carry:
Serious Combat Pistols:
- FWG5 (I don't even both with my pre-nerf krayted one anymore, since I don't use it for PvP, and for PvE it's not worth killing it for Tortons)
- My cheap Scatter (130-180)
- My PvP Scatter (200-300)
- Genosian Sonic Blaster (120-310)
- Gorax-enhanced Striker pistol (80-170 dmg
)
Guns kept because they look cool and are roleplayish:
- My Krayted Scout blaster (90-250 dmg -- yeah, it looks sweet with Padded armor)
- DL44 (80-250 dmg)
- SR Combat pistol (AP1, 70-180 -- not sliced yet, crappy damage, but dang these things look phat with a type two scope!)
Versatility is a Pistoleer's best weapon. Get used to keeping lots of pistols on your person. They all have their strengths and weaknesses. There's no best.

I carry:
3 Republic Blasters (one 286max dmg but low accuracy, two 210-ish max dmg with better accuracy plus DoT).
2 Scatter Pistols (One does more damage but chews through my HAM)
1 DX2 (For when I want to give the scatter a rest)
1 Geo Blaster (175k credits model--fast, but only around 200 max dmg)
1 FWG5 (I hardly ever use it, but if I ever fight anything vulnerable to heat...)
It's already been said, but the reason why you want a variety is that different things resist different things. I've come across NPC's that were 65% energy resist/30% acid resist/vulnerable to Stun. That means the Republics are nearly useless, the Scatters and DX2 are weak, but the Geo will MOW IT DOWN. Geo's are more expensive, though, so I use it sparingly and wisely.

Oh yeah, forgot my Mod Rep.
Hehe, I noted that curious omission. That is my staple all-purpose pistol for stuff that doesn't have any big vulnerabilities--partly because of the bleed, and partly because they deal good damge for the price (I go through them like water). I'd say I use that pistol 80% of the time. Even for mobs that have some nominal energy resists, I still tend to use it because the damage it deals seems to outweigh the resists. I usually don't notice any difference in killing power if I switch to, say, my DX-2 for a mob with aminor energy resist and no acid resist. I do definitely use a whole range of different pistol types thoughfor mobs with higher resists to one damage type or another. I carry about 8 of them around with me at all times.

I guess the bottom line is that if the mob has a vuln to anything, use that type is damage, especially if your weapon of that type has light AP. That's an extra 25% right there. As far as I know, the AP weapons are:
Mod republic
Republic
SR Combat
DE-10
Scatter
DX2
Even without the AP1, carrying a Geo is especially good because of the stun damage. Many humanoid mobs are vuln to stun.
