I am working on a Master Smuggler/Master Commando template, and will have enough skillpoints to pick up 3 boxes in pistoleer. I was wondering what the best choices would be for these skills. I do only PvE if that helps.

The Pistoleer trees are very well balanced. Your Speed comes from one, your State Defenses and your best Specials (not to mention your Geon certification) from another, your Accuracy from another, and your Dodge from yet another. Personally, I recommend either three boxes of Stances for Speed and PMD1, or three boxes of Techniques, for Stopping Shot, State Defenses, and the Geon certification.

Honestly? I'd say none.
Instead, go with TKA 0300. You get +2 melee mitigation this way, as well as some state defenses. You'll have some melee mit from smuggler already, and thus, you get +3 in each. You are never going to have enough state def to matter, and at least this way, you can maximize the way mitigation works for you.

I don't think Melee Mitigation skills stack like that, do they? Getting Melee Mitigation 1 twice, and Melee Mitigation 2 once can't equal Melee Mitigation 3, otherwise anyone with TKM and MFencer would take no damage.

Melee mitigation caps at +3, from anywhere, I believe. That would be what? 60% damage reduction off the top-end damage?

Yes, but Melee Mitigation 3 overrides Melee Mitigation 2, it doesn't stack with it. Melee Mitigation 3 is 60%, MM2 is 40%, and MM1 is 20%. They don't each add 20%, the higher overrules the other.

Mitigation doesn't stack like that.
Melee 1 + Melee 1 doesn't equal Melee 2
You still just have Melee 1 twice thats it.
