There are very few "good" pistols and a LOT of mediocre ones:
The Republic Blaster (or Modified Republic Blaster) is the best general-usepistol for PvE, in my opinion. Even though it does energy damage and tends to bea bit slower than the FWG5, it has AP1 and also a higher max damage than any other type of pistol. You can find non-krayt Rep Blasters sliced to 260+ damage, with 2.6 average speed. This gun also has the best range modifiers of any pistol: no penalties, even at max range of 64m. Do not use this pistol in PvP, since both armor and PSGs stack resists agains energy.
The DX2 is another weapon with AP1, but thisone does acid damage. Your high-end non-krayt DX2s will cap out at around 210 damage (sliced) and 2.6 speed. This weapon is very useful against critters vulnerable to acid, but beware the low accuracy at longer ranges and high HAM cost of specials. If you can't afford a sonic, this is your best choice for PvP: this weapon has AP1 and, while PvP-grade composite will have a high acid resist, acid damage bypasses PSGs entirely. In some instances of PvP-grade armor and PSGs, a DX2 may even do MORE damage than a sonic, but this assumes maxed out stun resists on both armor and PSG.
Geonosian Sonic Blaster: What more can be said? The only worthwhile stun pistol (forget the tangle pistol, its damage is laughable), the Sonic blaster is a very good choice for most PvP; the damage from a non-krayted sonic rivals that of the Republic blaster, and it will slice through non-stun composite like swiss cheese. However, with the advent of high-stun resist armor and PSGs, the is not as useful as it once was. Geonosian Sonic Blasters have always had a few drawbacks, namely a sub-par maximum range (48m), lack of AP, and horribly accuracy at anything less than point-blank, but these are magnified with the proliferation of high-end armor.(Side note: even with Master Pistoleer, I manage to miss defense stackers two out of every three shots.) The up-side to all of this is that Sonics are still GREAT in many PvE situations. Even if a creature has light armor, if it has no stun resists at all the armor does not reduce the Sonic's damage in the slightest. In any case, the Sonic is a valuable addition to any pistoleer's arsenal, but oftentimes costs too much to justify its low effectiveness in PvP. (Another side-note: ALL pistols have low effectiveness in PvP when wielded by someone who is Master Pistoleer only.)
FWG5: Not a bad gun, and it does heat damage. However, the lack of AP seriously hamstrings its effectiveness, even if the damage would normally be roughly equal to that of a DX2. The "Featherweight" version of the FWG5 makes up for this by adding skill mods to accuracy and one or two others which I can't recall offhand. Against heat vulnerable creatures, the Featherweight FWG5 is still a valuable tool, but you'll usually get equal or greater results with a Republic Blaster.
The Striker Pistol is our onlykinetic damage-type weapon. Its damage is sub-par and it has no AP, so it is rarely useful. Still, it's worth mentioning because you will occasionally find it useful against kinetic-vulnerable mobs. (This is assuming you can actually find a good damage striker to begin with.)
All of the other pistoleer pistols are not worth mentioning, except the DE-10. Having no personal experience with that pistol (I'm not going to fry a whole suit of armor just to get the damned schematic and a barrel, thank you very much - especially since I'd have to use my Swordsman skills and not my Pistoleer ones to even inflict damage to anything there), I can't say yea or nay as to whether it's effective or not. I *can* tell you it has light AP and does energy, has high damage but extremely slow speed.
