Unless there is a charge rate in which case the pistol, doing less damage, takes less time to "re-charge" between shots even though the rifle has a larger battery.

Unless the larger pack on the rifle would have a corresponding faster recharge rate making it equal. They are using the same tech. Or if it used multiples of the small pistol packs the charge rate would be the same.
But this isn't all that relevent as a "recharge" rate would be a mechanical limitation on speed. As stated earlier if it's a mechanical limitation it can't get lower as you progess up the skill tree. No matter how good you are with a weapon, you can not fire faster than a mechanical limitation placed upon it.
