i made the same mistake, but as ground and spacefaction are not entierly the same it is not problem for you to shoot down your own ground faction and neutral pilot. the only thing that don't work is beeing rebel on ground and trying to start as imperial pilot.
a small problem is if you are deeply involved in a known imperial guild to find rebel players to help you at your missions, at least i had that problem

Heya, currently 4/4/4/4 pilot, and working for the Smuggler Alliance. However, I am Imperial on the ground, and only as of late I found out this is geared those rebels. I do not wish to re-grind pilot, or I want to master first as I've come so far. But my question is, neither the Rebel nor Imperial space stations will talk to me, and I cannot go into Kessel to complete my kill x30 TIE's quest. So.... how do I get there?

Take Emps Hand in Dathomir space then hit "N" and go for the "Last Nav Station"
