Well, they probably had ideas like that in mind when they set it up so dropping pilot skills was an all or nothing thing. 
You could remaster a squad in a week of moderate play, though, so if you're willing to spend the time on it, you can work up a pretty good supply of reward parts.

If I do my T3 exit mission, get trained, and get my reward engine and surrender that box, can I do that box again to get another reward engine?

The only way to drop pilot skills is to drop them all or not at all, so there's no way to do something like that. You will get new rewards if you drop all your skills and then work your way back up, though.
