You can target any ship's subcomponents by using the [ and ] keys by default, they cycle between subcomponents. To disable a ship completely, you need to target the reactor, and to disable it so it just stops moving, you target the engine. On bigger ships like gunboats, you can also disable shields and various weapon systems.

When in SPACE hit ctrl-a you will find icons for dock undock search etc. You also find the commands for the droid/flt comp if you have 1 installed. The space abilities and commands can only be seen when in space.
