Yes, some commands will damage your components. This will have to be repaired either by using a kit or at a space station, but the advatages far outweigh the minor damage we're talking about here.
If you're using something like Weapon Capacitor Overcharge, you're probably looking at around 8 points of damage to the component. But you're bumping the power available up some 25% (that's a ballpark guess, don't have the info in front of me). This means more shots, more power to run into Shield Shunt (which is another program you SHOULD be running), etc. Droid Commands are like Buffs for your ship. Once you start using them, you'll be kicking yourself for not doing so sooner.
Just be careful about overloading a reactor, I've been told this can cause an overload which blows it completely. I've never had it happen, yet, but I've talked to pilots who have.
On a day to day basis, the amount of damage cause by using Reactor Overload 4 and Engine Overload 4 cost me about 48 credits to repair.

I have a BUNCH of legacy parts. I have three RE'd Engines and several VERY nice capacitors that I am trying to protect from damage.
What is the process to repair parts with out incuring decay in deep space?
Do only certain programs leave damage in a positionI can fix, or are there other things that effect it?
