Effect in what way? You won't lose your pilot skills, no.

That is what i was wondering i know if you have imp or rebel pilot you have to loss it.

If you have Imperial or Rebel Pilot skills, yes, you dolose those when you change faction.

You don't lose Privateer Pilot skills.

For that matter, you can pick up a factional pilot skill with 0 faction, but they don't appreciate it at about -1000 ... they talk about a wanted list.
